I completely agree with Klaus, first tonemap then stitch ...

I do not know what are your settings for detection, but you can also try these adjustments to solve the problem with the rotation.

1 - Vanishing Point (Punto de fuga)
To center the pano you can also use (Para centrar la panorámica también puedes usar)
2 - Yaw, pitch and roll (Cabeceo, alabeo y guiñada)
3 - Move images (Desplazamiento de imágenes)

Oops! I forgot a detail.
If you have many sets of images with this issue you can use the general settings of Autopano and adjust these default settings and avoid having to adjust to each group.

You could also check a couple of things.

1- If APG has correctly identified the focal and crop factor of your camera/lens.

2- And if in the information window for the crop tool, cutting area is set to full sphere.
