We finished taking photos of a Hotel a week ago, the Hotel needed 25 Panos and 16 of them stitched together perfectly without the need to touch the control points, the other 9 not so much. I tested the stitching in 3.5.0 as well as 2 and both really didnt like the stitch. Please note that the camera stayed in the same position the entire shoot so if 16 worked then you cannot blame parallax issues. What i also find strange is the fact that it gives an RMS of 2.7 but it is totally messed up.
I have inserted below a screen shot of the detection with out of the box settings (I also tested other different settings as well as xml import and NOTHING worked)

Please would someone let me know if you get it right and if so how?

P.S. I understand this is Beta software but you would atleast expect it to do what it is meant to do.

I am using a Canon 60D with a Sigma 10 - 20mm using to 10mm to shoot on Manual Focus

60D is x 1.6 so the 10mm would be 16mm

What kind of pano head did you use that allows mounting of the camera in landscape orientation?
You shooting pattern appears to be 8-around at +/- 30 degrees pitch plus zenith at +90 bracketed x3.

Lots of relatively featureless ceiling and a lot of repetitive patterns in the carpet.
I was unable to get a stitch to include all images even after setting detection to High with APG 3.5 beta 2.
I don't know why APG 3.5 beta 2 should have this much trouble with this image set.
To be honest: i expected the opposite! Thought APG would do it better than PTGui in that case - jusr BECAUSEthe patterns.
Well using just the brightest exposure and detection set to High I got a good stitch, with no control point editing.
Although initially it was upside down.

Why it doesn't do as well with hard linked stacks with reference image set to brightest exposure I don't know.

I strongly suggest to merge the bracketed shots in Photomatix or Oloneo or so prior to stitching! APG then only needs to detect CPs in ONE layer instead of 3 layers.

It is a Nodal Ninja and it isnt landscape it is portrait but for some reason the panos always download as landscape and the camera refuses to allow us to change that setting. The pattern is correct and I have a xml script i use in APG 2 with papywizard that accepts 99% of all of our panos, now with APG 3.5 none of my panos are working with the xml, now it mostly works out of the box.
If your camera has an orientation sensor you could try turning it off.
