Why is Stereo Stitching different for each eye?

So I've stitched something in stereo. It's a pretty nice stitch. That said, the right and left eyes are quite different in the stitch, especially for the video monitor. Why such a big difference in quality- and more importantly, how can I adjust each eye a bit independently? Or what am I missing? If I go to adjust control points, I'm adjusting for the entire panorama, not just left or right eye. (PS: can everyone see the image below? Image

Maybe the camera on the right eye is out of sync? is this a fixed rig position? if it so you can stitch the left eye, save the pano and use that pano as a template for the right eye.

I will try that. I'm starting to think that maybe there is a misalignment on the rig itself as I can't get both left and right entirely the same. That said both cameras see each other on right and left as the lenses are 194 degrees. So I need to maybe figure out how to avoid this as well. :-)
