Mount your camera at -10° downward-looking and don´t shoot a Nadir. Then you generate an equirectangular image of 360x160°.
After rendering use KRPano´s "Convert Sphere to Cube" droplet and let it make 6 cubefaces. The bottom cubeface you can easily
retouch.

The point is to have e small Nadir-hole which you can close easily.

You can also retouch your Nadir images by erasing/masking some parts. You didn´t tell which lens/camera/head you use - that´s why it´s impossible to give
a serious advice

Ok - thanks. My suggestion keeps the same - apart from the -10° mount.
If you own AutoPanoGiga you also have the KRPano Tools. These contaim several droplets - one of them "convert sphere to cube" is for making 6 cubefaces from the equi.
In the bottom-face retouch the Nadir-hole. Then use the "convert cube to sphere" to make it an equi again.

That´s fast and reliable. It´s more complicated to make and integrate a Nadir shot.

A way to do so: after shooting your sphere, drag the tripod a bit aside, vone the camera/head to look downwards to shoot the point the tripod stood before.
This way you get a plate to integrate into the bottom-shot.

But really: the first way is much faster and more comfortable.

Which platform are you on? There are some tools to make cubefaces - i only know them on Macs and they´re not free.
So it would be wise to buy a KRTPano license or to upgrade to AutoPano Giga (which includes KRPano/KRPano Tools)
On PC maybe there are some free tools, i don´t know.

Autopano Giga doesn't include krpano/krpanotools licenses - it is Panotour Pro that includes those licenses.

Pano2QTVR has a free option for Windows:

The more capable Pano2VR is not free but not that expensive either:

Within autopano we don't have method but here is another method using alpha mask in PS.
