Can we design our own templates & use in tours,
any guideline to follow making the templates?

Yes, why not.
On a Windows XP system the APT HTML templates are stored here:
C:\Program Files\Kolor\Autopano Giga 2\Templates\html

Not really - here's what the default fullscreen enabled template looks like - there's only one substitution parameter.
