I've read the FAQ on using the Control Points Editor but I can't figure out how to add in an image that the pano generator didn't think matched the rest of the images, so I can select the areas for APP to look for matching control points. Can someone explain how to do this?
I'm trying to make a panorama of the SF skyline. APP matches all the photos from the Bay Bridge to the left side of the Golden Gate bridge approach (including the beginning of the span, before the south tower), but it doesn't see that the next photo (which shows the whole Golden Gate bridge, including the headlands and presidio to the left) matches. The overlap is the same amount as for all the other photos in the series, about 1/4 to 1/3 of the frame overlaps with the previous image.

Can you upload the image set somewhere so we could download and attempt a stitcch and better understand your problem?
Or at least post some screen shots here?

I have sort of a similar problem. I took 11 images for one panorama, but APP breaks it into two separate panoramas. How can I force APP to include all 11 images in one panorama?

In the Panorama Editor window make sure you can see the layers panel. If not, click on View > Layers. Then click on this button in the layers panel
to add your image. I would suggest you then move it to the correct place using this tool
, then click on the Control Points Editor
and minimize the window that opens (dont close it!) and now rightclick on the number in the center of the image you just moved, select Local Geometry Analysis, and when its done, again rightclick on it and choose Local Optimize. It should now perfectly pop into place, assuming Local Geometry Analysis found some control points.

ps. next time in APP settings enable "Force every image to be in the same panorama", that way you wont have to add missing images, they will already be there, just badly placed, disconnected.

When I do this, the missing/unattached images are greatly enlarged and the wrong color. See the screenshot.

It finds where the image belongs, but doesn't create the panorama properly - it ends up like a banana, high on the right and low on the left. It just warps and drags the right side up for no apparent reason.
I don't have time to upload an image right now but I can upload a sample later tonight if this is necessary for you to understand what's happening.

Then using the move tool, click on that image, and set the "fov" field to the same value as all the other correct images.

That usually means bad control points, probably up in the sky. Try removing all control points from the sky from that shot, and just place them on something that looks static and clear to you. The program looks for matching patterns, so place CPs on patters that look unique. You have to rely on your judgement.
If you still have trouble, upload the source images to some file sharing site (e.g. www.divshare.com or www.speedyshare.com ) so we can take a look.

The FOV value fixes the size, but the color is still all wrong (very red).
The resulting image is matched up correctly - all the control points matched. I can try by unmatching control points in the sky but that isn't going to help if the color is all wrong.

Here's a screen shot of the banana. There were no control points "up in the sky" but I removed all the uppermost control points anyway, before I optimized. I didn't see any odd control points - everything looked like it would match up properly (except for the color problem) to me, but obviously the results are horrible. The right two images should be the same color as the rest of the pano, and on the same line.

Oh, thats fine, I was imagining a far greater curve.
Now just click on the "Auto Level" tool
and it should look flat. Then click on the "Edit Color Anchor" tool
, enable "Color level after update", and click on the "Optimize Color" button, that should fix your color problem.
