I set up everything in Edit > Settings, but all was lost when I restarted APG.
I launched it using AutopanoGiga.sh if that's relevant.

yep. as you can see in changelog or in the wiki issue listing, issue 1474 is still open:

But If I review all the issues closed since alpha 1 Im confident for next release

I have the same issue on Mint 12 64 big, although at least it remembers the registration key now, which it did not do previously.
