because of non existing grid and each image is freely rotated on x & y axis I dont think autopano will handle this without manually applying CP's on all overlapping images.
(I failed too - but did not manually move the images and did not set CPs...)

My approach :
- Set the focal length to 1000mm, because it looks like everything has been shot from up to down while walking along the stream : it is a kind of orthographic shooting like with a wall
- Run detection in high quality mode and 'force all image in the same panorama'
- Then review of control point between all pairs ( N, N+1 ) : I've made sure cp are only in the water and not on the ground
- Optimize with 'force focal different', 'force distortion the same', 'distortion model, 1st order without offset.
- Render

By far, the longest part is reviewing CP. Perhaps 10 minutes for the whole process.

Yes, this is the photographers description of the shoot:

"The pictures are taking with a handheld pole indeed , 4 m above ground on average. They are taken with a D300 s with a tokina 11-16 mm lens."

i am the original poster of the stitching issue.
First of all i would like to thank you for the effort. It is really nice to deliver this kind of support to your software.
I tried stitching the set toghether with the settings provided but still don't get autopano to do it fully automatic.
Did you manage to get CP for all image pairs full-automatic ?

No. Such case won't be stitch automatically. You need to guide the software by adding control point using zone selection.
It is quite normal because details on water are really low and cannot be found automatically, a little help is needed.
