emm.. not sure what you are trying to do... for capturing the nadir patch you can use this... http://store.nodalninja.com/products/Na … 4-NN5.html
for the patch it self, you can use Photoshop and spin the images as you want... then merge it.. ... or even use the clone tool depending on how the nadir looks...

If tamiro is talking about the editor in autopano, he just need to rotate the pano such that the nadir is in the center of the screen. Then it is very easy to position the nadir by last degree and mm.
He can send me the pano and sourcefiles in a zipfiles and I will do the fix :-)
