I just tried as you have proposed: unfortunately, no change !

So, without any better explanation, I continue to think that files with alpha channels shall not be used in multiband mode.

Here is the bad panorama having 2 images with ghosts removed in GIMP. As you can see those two images are clearly visible in the panorama. They were not with the original tif files and the panorama was just perfect.
