Convert your tiffs to sRGB before importing them and see if that stops the color change. If it does, you know what the problem is.

It looks like you have no nadir in the bottom-left screenshot, the equirectangular view, so of course you will have no nadir in the flash version - user error, not PTP error. Can you post a larger version of the equirectangular photo you're having issues with, so we can confirm?

You unpacked the autopano archive into /usr/share/autopano/?
What are the contents of the menu item file?
Do you have a "run in terminal" option in alacarte? If so, enable it and you should get more info on the problem.
