Panotour should have a option to choose which image you want to use for each thumbnail.
Common people are not usual to equiretangular images as we panoramic photographers are.

I know it's possible to just substitute the files in the folder, but this is only possible when you don't embed.
Changing thumbnails is a common request from my clients.
