You (also) have to describe/define them in the appropriate <theme>.xml file - the screenshot shows the hotspot section of the 2D.xml file.

If you compare the description here with the related graphics I think it will slowly become clear how Kolor makes this work.

I see you´re also on Mac. Which one of the template folders did you use? I´m not sure which is the correct one. Nobody seems to be able to explain it . .

You can use it but it isn't going to work on iDevices that don't support Flash.

I don't think it's possible to use any of the animated types of hostpot provided in the default set of themes in PTP and have them display on iDevices is it?

I don't have an iDevice so I can't test it.

As far as I can see PTP builds an embedded SWF from the image sequence defined for animated hotspots so I presume that isn't going to work with iDevices.

Yes - so i´ll have to re-design the sequence with pulsing circles as png resp. gif-animation i guess.

I just tried using an animated GIF as a user-selected (other...) point hotspot Display/Object graphic and it doesn't animate when the tour is viewed.

It gets more 'weird'.

I created a one pano iDevice compatible tour using your pulsing white circles SWF as the user-selected graphic for a point hotspot then viewed the tour with Safari on Windows XP.

If the user agent is set to Safari on Windows then the Flash version is displayed and I see pulsing white circles - screenshot 1.

If the user agent is set to Mobile Safari for iPad then the non-Flash iDevice compatible version is displayed and I see (somewhat jaggy) pulsing black circles - and inspection of resources reveals that this is an animated GIF - see screenshots 2 and 3.

To have animated hotspots work in the same way on both Flash platforms and iDevices you need to create those animated hotspots as part of a theme in the same way as the animated hotspots are done in the default sets of themes.

Destiny understands how to do this - ask her to add suitable animated hotspots to the APT-style theme.
