I am wondering about your thinking behind the behaviour of colour selection for hotspots when multiple hotspsots are selected.
By default transparency is set to be 100% in this instance.
BTW I think the colour/transparency pop-up would look better with a border all the way around it.

When all selected hotspots have the same colour, colour property is set to this color.
To indicate that selected hotspots have different colour we prefer set the transparency to 100%.
Can you confirm that yours hotspot have different initial colour ?

Yes, they had different initial colours.
But after multiple select they lose the separate colours is that correct?
So If I have separate colours for hotspots I cannot multi select them and just (want to) change the transparency it can't be done - I also lose their separate colours if I try to do that. Is that the intended beahviour?

Exact, transparency is not dissociate from colour information.
We can't change transparency only... But this feature can be helpful.
