When importing a gigapan the "Stack" tab allows you to say whether links should be detected in "The reference level" or "All stack points" but there doesn't seem to be any way of telling AP which the reference level is.

Bump... I have the same question. :-)

in gigapan importer, under Detection Option disable the flag "Auto detection"
when Images are imported they are grouped/stacked.
In the Group window mark all stacks (Windows: CRTL/STRG+A)
Right mouseclick to get the context menu.
choose Option "Create Stacks by N"
ignore the warning message if any....
in following window you can Change the value for "Index of main Picture"
start detection...

Yes, I did discover that, thanks. In the end, I couldn't keep the stacks together no matter what detection settings I tried. A few of the blank sky photos would rotate compared to the rest.
