Welcome to the forum, but...

What has this to do with Panotour/Panotour Pro?

how do you generate your pano?
with autopano or autopano giga?
where do you try/miss this export feature? panotour or panotour pro, autopano or autopano giga?

you write in the panotour forum... so lets asume you try to export the pano - because you want to edit nadir in ps with layers - from panotour pro.
This is the wrong workflow. you generate the pano with autopano. than you edit/postprocess the pano and the final pano get loaded to panotour to generate a tour from...

and in autopano giga you've no problem to generate ps files with layers...
,,, but you did mention to edit the nadir so you wanna create cubes you wanna edit.
than you can take the pano (generated by autopano giga) and use panotour pro to export cube faces or you can use krpano tools from krpano.com for that. last one also has advantge that you can take cubefaces later to creat a rectangular pano again (which panotour does not can do until now...)

so now you've tiff/jog/png or psb/psd cube faces. open them in ps put them on one layer, add a second layer add a alpha mask edit your nadir and you're happy...

Georg

PS: shoot one or two additional nadir images - even if they're manually shot - just place the camera down to bottom exact in that height where the tripod with the camera was placed. if you're using 8mm fisheye then one max. 2 images are good for that. prepare you source nadir images where the tripod is visible and with alpha layer do erase those tripod parts. load the so tripod erased images plus the additional 1 or two images to your pano and starrt detection as normal. in most cases the nadir is perfect tripod free and no need to postprocess the nadir later...
